hdf5: enable sharedlibraries [required for moab shared build]

Changed PetscTime(), PetscTimeSubtract(), PetscTimeAdd() to inline functions from macros
removed PetscGetTime()

fixes to netcdf-cxx.py; different include file names, different library name, check for function
